Jet, Amon, Sesshoumaru, and Batou were among my honorable mentions but if you say Batou is even more badass in the GITS movies, I'm going to have to check them out then. I've only seen the series so far. Also I havent seen any of the Gundams so Anavel Gato intrigues me as well.
Come up with 20 badasses, hm? Okay, but I don't think I'll try to put them in a meaningful order. Possible spoilers below.
1. Kiba (WR) - He got caught in an explosion from a laser blast and still tried to charge the ship that was shooting at him.
2. Shoryu/Ukon (SC) - He learned how to explode a person's vital organs with the power of his chi, and he could do so at a distance. Plus, he was adept with a sword.
3. Keiichi Ikari (PA) - He busted up a whole fabricated reality with a baseball bat in order to boot some escapist chick out of his head when it meant going against a force that devastated an entire city.
4. Kenshin Himura (Rurouni Kenshin) - He fought for years using a style which aimed to defeat enemies rather than kill them, when said enemies were very, very deadly.
5. Son Goku (Saiyuki) - When he busted out into his Seiten Taisei state, the gods themselves got worried.
6. Hiei (YYH) - To use Dragon of the Darkness Flame, he had to use his own life as bait in order to kill his enemies. That takes serious stones.
7. King Bradley (Brotherhood) - He crippled and killed a tank, which he had to approach frontally, with a sword and one grenade.
8. Sister Paula (TB) - She gave grief to the nanite-enchanced hero of the story.
9. Ichigo Kurosaki, second stage Hollowfication (Bleach) - While Shirosaki may have been running the show at this point, he still threw his sword into an ally when said ally tried to get him to ease up on an enemy. No, Ichigo would have none of that crap.
10. Astro Boy (Astro Boy) - He visited destruction upon a race of hostile, sentient dinosaurs so severe that it could qualify as a war crime.
11. Hagi (Blood+) - While he did get impaled many times, he had the tenacity to always, always get up again.
12. Roy Mustang (Brotherhood) - The man is the definition of killing it with fire.
13. Riza Hawkeye (Brotherhood) - She goes from walking her dog to shooting at a serial killer as easily as breathing.
14. Motoko Kusanagi (GitS) - After getting stomped by a several-ton ARM suit, she fires, with one arm, several rounds into it using a gun with so much kick that any normal person would mount it either to a vehicle or some fixed position.
15. Sango (IY) - She throws her demon-killing boomerang, which must easily weigh over 50 pounds, with one hand and catches it the same way.
16. Shizuo Heiwajima (DRRR) - He fought off a mob of potentially hundreds of blade-wielding assailants, alone, with only a pair of special gloves protecting his hands so he could block blade slashes with them.
17. Roronoa Zoro (One Piece) - With a recently-stitched torso wound still oozing, he took on a bunch of mermen solo.
18. Straight Cougar (sCe) - He read a book while holding Kazuma in a leg-lock.
19. Sara (SC) - Not only could she fight using air current differences to locate her opponent during a heated battle, but she could also strike hard enough to slice a multi-ton boulder with one swing.
20. Twilight Suzuka (OS) - The only reason she didn't kill Gene before her self-imposed deadline is because she was embarrassed that he would ogle her hotness.
I would give honorable mentions to Shoryu and Sara from SC from your list. Theres a bunch on there that I havent seen yet so I got some watching to do.
I agree with a lot of people on everyone's lists. If i could add anyone, it would probably be Stein from Soul Eater. He is one crazy dude...
And November 11 from DTB, but that may be more of the fangirl in me. Though, he can freeze a person's blood using his powers, if he wants. That's pretty badass...

20 - Vash the Stampede. (Trigun)All his potential power, but he still refused to kill anyone. That takes some next level self control.
19 - Kazuma. (sCe) It didn't matter what the odds were, he always had an exterminating bullet.
18 - Wolverine. (X-men) Indestructible claws and skeleton, years of martial training, and a bad attitude.
17 - Blade (Blade) All the strengths of a vampire, none of the weaknesses, and deadly sword techniques to boot.
16 - Pazu (Ghost in the Shell) So, no special powers, but think about it, he was good enough to get into Sec. 9, and
good enough to never sleep with the same woman twice. Gotta recognize game.
15 - Eclair (Kiddy Grade) Imagine being born again and again to do the same kinds of often terrible dirty work for a government, and still managing to keep your outlook on life positive. Mental strength here.
14 - Lucy (Elfen Lied) Invisible limb severing arms and a bad disposition, though not really her fault.
13 - Kira Yamato (Gundam Seed) Don't hate, even if it is cheesy as all hell, it is still beam spam that manages to hit everything it is aimed at. Gotta respect.
12 - Guts (Berserk) Too many instances to list, but he is not one to pick a fight with.
11 - Goku (Dragonball) Kamehameha.
10 - Batou (Ghost in the Shell) Not only is he physically imposing, but he has the mental attributes to back it all up.
9 - Zoro (Uno Pacu) He cut down a ship with one stroke. A whole ship, and he wasn't even trying. Bad Ass.
8 - Mugen (Samurai Champloo) He was rough around the edges, but he had skill, and a good heart when it counted.
When he isn't being emo, he is out killing like a boss. If he could get his act together, he'd be nearer the top.
5 - Kenpachi (Bleach) No bankai needed, hell he doesn't even know his zanpakto's name, and he is still putting more boots to #### than anyone else.
4 - Motoko Kusanagi (Ghost in the Shell) Yes, the physical and mental prowess are there in high levels, but more importantly, she has the ability to back up her words to a degree that she can command a group of badasses like Section 9.
3 - Vicious (Cowboy Bebop) Very nearly Spike's equal, and far more devious.
2 - Spike Spiegel (Cowboy Bebop) Better than Vicious, barely, he is the quintessential reluctant hero.
1 - Simon the Digger (TTGL ) Some haters stole his woman, so he went off, and pimp slapped them around with galaxies.
