Mostly because in the manga, she's actually shown having sex with her roommates while they test out pornographic software. She mentions that she has a boyfriend, and he even shows up later in the manga, but he's never actually named, and is only a minor character.

Remember that guy that Batou encountered near the end of the Fake Food episode? He asks "Section 9? Do you know Motoko?"

That's pretty much him in anime form. Doesn't have a name and... That's it. There' just more visual evidence of lesbianism.

I'll agree that Batou is quite protective of the Major.

I'd go for several of the other females/female-form androids we see in this show before the Major.

Batou and Motoko's relationship is especially interesting in the movies. It's portrayed in a very subtle way, and yet it's also very sad in a way that's difficult to put into words. They are very close, and yet you - and, in a way, they - know they can never be together. The second movie expounds upon this, showing Batou's transformation in the absence of the Major, and culminating in their eventual reunion, which is easily one of the most emotionally powerful moments in the GitS franchise. (The movie itself is surprisingly emotionally affecting.)

I'm pretty sure she's straight, she's surrounded by men, she's never pictured as doing any lesbian acts and a lot of the sexually suggesstive episodes involve her with men. Yeah, I'm actually certain she likes guys. Good thing too. Hate to see such a beautiful prosthetic body go to waste.

I'm probably repeating myself for the umpteenth time, but it's established in the original manga that the Major is bisexual. We see her a few times in the series hanging out with a few female friends who...um...seem to be a bit closer than "friends."
