Section 9 is an anti-terrorist group. That covers a very BROAD amount of situations. Motoko says that at a fundamental level, theft and joyriding are still acts of terrorism because they're making the lives of other people uncomfortable.

Their job is to uphold the peace, regardless of what kind of government they work for. If the government itself is threatening to change and disrupt the peace of the citizens of Japan, then they'll fight against them. Corrupt politicians threatening to get their way and make other's lives more difficult is terrorism too.

Anyways, dealing with corrupt politicians is a bit more complicated than that. In the first season, they were investigating the cause of corporate terrorism, which lead them to taking on the Yakushima Administration. The 2nd season was a conspiracy to get rid of the Prime Minister not only because she was female, but because Gohda and the other cabinet members wanted to take advantage of the refugees and keep treating them like 2nd and even 3rd class citizens who do all the work for society while the native Japanese benefit from it.
